kevinveenbirkenbach 2e6d973839 fix(build): align CLI module invocations and stabilize include generation 
- Switch Makefile targets to direct module execution (cli.build.*)
- Remove obsolete flags and normalize tree invocation
- Minor formatting cleanups for readability and test stability
- Keep inventory and include paths consistent after package layout migration
